I've done BoS intro 7 times, but never had this issue. However, learning from encountering bugs myself (like I am atm with Duty or Dishonour quest and shadowing Initiate Clarke) your best bet would be re-loading earlier save. Sometimes these things get bugged out depending on the order you do your quests. My husband ran into an issue with turning in Lost Patrol upon its completion because he did things his way, didn't bring Danse along even though I advised him otherwise, so he had to sorta manipulate his way around with "hiring" and dismissing Danse as Follower several times to get Kells to talk to him and debrief him from that mission marking it complete in the quest log.
If I were you, depending on how much content you've completed, I'd go as far back as the Prydwen arrival in the Commonwealth (right after Reunions quest).
I am pretty sure you have to since it is part of "initiation" into the faction; BoS quests fall in line with the main story, just like the Institute and Railroad.
If you are looking for him for Show No Mercy, he is at the tail of the flight deck overlooking the side of Fort Strong. I am just making sure you are looking for him in the correct spot, since Arthur tends to walk about the ship sometimes :)
@Naveena Vice - Ah I didn't know that! Well I'll go back to the arrival of the ship then since it sounds like it's my only option. And no he doesn't appear for the meeting when the player has to speak to him. It's not the mission "Show No Mercy" though.
Case in point: I kept getting a glitch at Outpost Zimonja, where I had to defend against raiders, but the person I had to talk to in Zimonja was hostile (the settlers would shoot her until she dropped, but she remained hostile, and shooting her failed the quest). I reloaded that save and reloaded the previous saves, and it never changed. So I rebooted, then reloaded a previous save, and I managed to talk to the person in the camp without them going hostile for no reason.
So, if you're marathoning, make sure you stop every 4 - 5 hours, and reboot. This will give you time to refresh yourself, and the computer, too.
On a real note tho, Try downloading the unofficial mod and see if that solves it.
