Autoupdates in certain mods can render you save games corrupted. Certain mods have to unsintall before updating and even start game without mod to get CLEAN SAVE. Some mods have to use certain holotape or other item to stop before uninstalling or updating them. So auto update is WORST THING THAT MODS CAN DO.
Skyrim Workshop autoupdate feature is a devil. It is the fact that Skyrim bakes script data to save files. One careless autoupdate to a mod can break several other mods. Cleaning that mess might be impossible, except by starting a new game.
Bethesda Workshop at least allows people to review mod updates. That way they have at least some sort of indication if they should approve update, or wait for other mods to catch up with patches first.
