Tips for getting empty bottles for water in Survival mode?
My food and med situtation are fine, for now, but getting water has been a feat. Finding empty bottles has been a nightmare, are there bottles that don't dissapear when you use them?

No there are no bottles that do not dissappear on use.

Thing is there are quite a few ways to approach this issue.
For one if you use settlement building you might want to from time to time empty out the workshop of all the "junk" and "aid" items.
That has to do with there being a cap in place to prevent infinate build up of supply....Which without the cap settlements tend to build quite the stockpile on their own, kinda game breaking really.

So if you empty out the bench it will refill and the most common item found happens to be bottles.

For a true tough guy playthrough you could try to rough it without using settlement locations much and its entirely feasible to not use them at all.

Just depends on how you build your character up with stats and perks.
My first time with survival I built a character with a lot of points in Endurance and invested into "Lead Belly" Perk....Which in Survival Mode that perk made a whole lot more since to have.

With a level of that you can basically drink from dirty water sources...Makes getting around easier.

build a water purifier that exceeds the need of the settlement. aditional water rations will go to your work bench as packaged purified water.... no need for bottles at all.
fill your bottles with dirty water to make soups

There's a Beer Plant That has roughly 20+ empty Bottles in it. Maybe more It's been awhile since I've explored that place.It's near Oberland Station If I recall correctly

Beantown Brewery. And yeah, right by Oberland Settlement.

Watch for milk vending machines, they're all over the place & generally have 2-3 empty milk bottles each.

1 - Visit bottling plants and bars
2 - Install give me that bottle mod, so when you drink something you can get the bottle back
3 - Nuka World has got plenty of empty bottles

Not being a survival player, do the empty liquor bottles or Nuka World's drink cups count as containers?

Your water situation in settlements is incorrect. You should be producing 1 water for each settler and 1 water for each food in settlements. Producing more than that number results in a surplus of purified water in that settlements workbench without resorting to filling bottles up.

So basically, any cola/milk/beer bottle, any liquor bottle, the glass bottle from the chem stations, and baby bottles.

You'd think there'd be more... huh. I'd have added the coolant bottles and maybe the aluminum canisters...
