if you have dlc for far harbor there also has multiple endings.
you can join all major faction in first run
where you build the teleporter decides to what faction you join if you not side with the institute!
with that save befor you choose to build the teleporter then you can keep it and use it to get all ends!
I want to say "yes" but it is not that straightforward. It really depends if you aren't processing too far in the faction's quest line and not making one of the factions becoming your enemy. That might require some careful planning. I believe that you can find information on that somewhere on the internet.
If you manage to keep peace, I would advice to wait a bit further in that Molecular Level quest because you need to do some things first. You will meet a person that is willing to give a plan/blueprint to build something (if you want to be better prepared: his name is Virgil). Once you got it, this is the point to make a game save and backup it. You can revert to that backup save if you finished one of the faction main quests.
+ concerning the DLC main quests: I advise to not do Far Harbor or Nuka world DLC's during it. Do it after doing the main quest. Those from other DLCs can be done without problems.
