Short of a mod that changes it you have to destroy the institute or destroy at least two of the other factions that oppose the institute if you want to finish the main quest line.
You may perform many acts of betrayal without incurring wrath not abating by going to sleep for three days, but some choices have graver consequences. If you are bothered by betrayal regardless of whether or not you'll be caught—not a requirement to consider in this game—the choice is easy and simple: Who do you most want to be loyal to? This loyalty/betrayal pickle you're in is entirely of your own devision.
It's called role playing. Many players do it. Doing anything/everything in the game that just helps you, the one sitting in the chair is not role playing.
