The quarry was partially refilled plus a couple raiders milling about.
IDK if it's Survival mode what did it? I don't have any mods that would do it.
Maybe you could use the console to reset the quest back to never started. After forcing a cell reset the quarry might be back to original. Then kill or disable Sully with a console command. But then there will not be any mirelurks around.
Make sure to make a save before trying these ideas. Make two just to be sure. Playing with quests with the console is dangerous. Trying to mod a big area is also dangerous.
The loot in the quarry constantly resets because the area is bugged. This may kill any changes you make.
Curious that it would fill up again after less than 24 hours...
Codsworth says that whenever you stand in certain locations. He says it whether the quarry is full or not because developers were too lazy to shut it off when the quarry gets drained.

No, the OP asked if there was a way to refill it.
It refilled in my game with no mod to do so.
Asking for future folks who search the forums for an answer.
With water or loot?
Wondering why it were refilled after I had drained it, cleared raiders, and came back to it being refilled...?
