How do you "fix" Covenant shop?
In case you kill off the original residents, the shop is not available anymore and you can't scrap the counter, nor can you place a shop keeper in its place. Because unlike the Bunker Hill, the counter is not selectable.
My current solution is to set up a shop in another room, and pretend the old room is a storage. Though that doesn't sound too good since there are only so few houses.

Delete all the old stuff. Use a scrapping mod or just console commands. disable then markfordelete. After, you can put a shop in there.

I feel like there was a way to put a regular shop counter from the Settlement workshop and sortof sink it into the mesh of the stock counter and it worked, but I could be misremembering.

That sounds doable. Using the place everything mod. But it also sounds like it cold lead to crashes.

Nah, I run the stock game. There's just a way you can set the counter of the settlement shop flush with existing game counters by sinking them in when placing them. I don't remember for sure if it works in that particular scenario though.

I rarely ever crash. I won't say it never happened, but if it did I don't ever recall. I did get the occasional frozen loading screen but usually around diamond city.

I've put them on top of the counter. The vendors stand in the air :)

The newer counters snap to each other. So you place a counter away from where you want it. Then you use that as a place holder to snap another to it in order to get it placed where you want. You wast some caps creating extra stores, but meh, caps are easy.

I do this with the counter in Starlight to place a vendor inside.
