If you have to complete a quest as part of finishing the game's main questline (in any one way), it's a main quest. If you don't, it's a side quest.
I have only done quests assigned by my settlers. The kidnappers or group of troublemakers. It looks like the "help defend" are tagged as minutemen quests, possibly because of location. I am at 29 quests completed. 24 minutemen, 2 brotherhood, and 3 side quests. My settlements are Sanctuary, Red Rocket, Oberland, Hangman, Jamaica Plain, and Egret.
I never talked with Codsworth so I don't know if that completes a main quest or not. I went to Concord and tested helping the minutemen. Picking up the musket does complete a main quest as does just opening the door. In Diamond City you can talk to Piper and get her as a companion without completing a main quest but you cannot open the door to Valentine's agency. Those are the only ones I have been to so far outside of settler given quests.
I keep an eye on the pipboy/data/stats/quest/main quests completed. To make sure. I just completed one more side quest.
