IT's the same thing that came about with fortnight till they bowed to pressure...
Sony is the company that wants you to always be limited to their systems, by limiting the cross transfers you can't swap consoles or platforms and keep the many things you bought.
It's the reason fortnight players raised hell enough they caved on a trial basis to allow it. Previously anything you bought on the playstation version was not carried over to the other platforms and vice versa.
They have constantly been that way with any in game shop or curated workshop (hell they even do it to minecraft)

I'm with Jim on this. It isn't enough for gaming companies to get your money, if they can not get ALL the money.
Yeah, any time you purchase store currency type stuff, you should always do it from in game so it links back better.
I would try exiting out of Steam and restarting the game first.
Then if it still missing do a web search "Missing Creation Club Credits" then you can see anything posted in Steam, Bethesda or Reddit forums.
