I would deactivate those mods first.
I hope you have a save before you used console.
You smashed all the eggs + killed the Mirelurk queen (& killed the mirelurks in the castle itself)?
Don't simply use "complete quest". Use setstage XXXXX XX, where the first XX is the quest ID and the last XX the stage. You can find those on the wiki.
BUT: really roll back to a save close to where you were before taking the castle. Make another save, preferable inside an interior cell. Disable the mods before you try to take the castle again.
What happened was you used mods that removed the quest items altogether. As in if the mods removed the eggs, you can not squash the eggs to make the queen come out. Since the queen can not come out the castle workbench is not considered clear.
So the first thing I would do as he suggested above was revert to an earlier save AFTER disabling those mods.
Unfortunately setstage commands will not fix the problem because it is NOT the quest from Preston that gives control of the workshop. It is the death of the queen that gives control.
I have on numerous occasions cleared the castle sometimes before I ever meet preston the only change is new dialogue stating I already cleared the place and the quest simply changes to meet him at the castle.
In fact the only issue I ever ran into with a quest at the castle was using the castle wall repair mod before the old guns quest which it warned against.
Basically before using any mod pay attention to the mods instructions and posts about possible issues and fixes. will save a lot of time.
Disabling scripted mods from ongoing game do not remove script data from save files. It is baked there for good.
If this was such a situation, then quest might be bonkers in your save file.
At that point I would go with the set stages.

For setstages to work you are going to have to "zone in" so they can take effect. Either go someplace else via fast travel or a nearby intrior cell (not the fort basement.)
then open console:
setstage 3a457 300
This should spawn the queen? If that fails then use this to skip to radio set up:
setstage 3a457 500
Now the other thing is Old Guns might bug up afterwards because you messed with the clearing the tunnels and armory door. Just a heads up.
Oh and dont feel too bad, you defintely aint the first to mess this up, and I doubt the last :P
