The floor inside is a bit lower than outside, but the height is more than enough, so you can "floor" all the inside to cover over a lot of the debris. The few specks you cannot hide you can build upon or set Bloody crates upon or such. Creativity is the only limit :)
I use nice floors on some of the sanctuary houses too, once you get the suze correct (or close) you can pillar-sink them so they are only a few millimeters above original floors.
The broken outer walls can be fixed good without any mods, but if you accept them as is, and border up the regular entrances, say with corpses, bloody pillars, bones, etc you can get a cool looking place where the broken wall parts are the entry and exit points for both you and traders.
Castle benefit greatly for extended settlement borders. Then you can turn the whole place into a small city if you like, with housing out into the sea and into the small lake on the inland side of the castle. Endless possibilities.
Good defences that need some minor repairs, lots of open space which is a natural killing-field (by design, obviously), and all sorts of high ground to mount turrets, etc.
As for rubble and filth, it's a common problem everywhere. You either accept it and move on, or you download mods and take your chances with your entire game screwing up.
Personally, I find that placing floors over the most obscene piles of filth usually works wonders.
