roam about and check the island for any surviving mirelurks.
I've gone through the SI settlement thing 4-5 times without issue.
And Mirelurks can still be present on the island after flipping the switch in the workshop shed. I always have to clear them afterwards, if I haven't done so before switchy flippy in the workshop shed.
One bug - seemingly - is a Glowing Mirelurk is always running back and forth on the island, every time I visit after a cell reset (after unlocking the area as a settlement) It's an annoyance more than anything else. Didn't happen on my first play through but it has always happened on subsequent play throughs. Don't know why. Might be because I didn't have Far Harbor installed in the first play through. Don't run mods either, other than two QOL items.
If you have a save from before accessing SI, you might try loading it and trying again.
Others might know a bit more than me.

Ran into the same problem. I went to the wrecked ship on the island first. Then I turned on the generator on the ship, and killed all the mirelurks on the island. Flipping the breaker switch would not work. I tried flipping the generator on/off and then the breaker switch but no luck.
So assuming the usual buggy Bethesda quest, I reloaded a save before I flipped the generator switch and did the following instead:
1. Do NOT turn on the generator until you go to the metal shack with the sonar pulse beacon.
2. Go to the metal shack and read the checklist. I flipped the breaker switch and checked the workshop just for the hell of it.
3. Now go back to the ship and turn on the generator.
4. You do not need to fight off the mirelurks and the mirelurk queen if you don't want to. I sprinted back to the metal shack instead.
5. Flip breaker switch. There will be a buzzing sound initially and then it will go away. A bunch of mirelurks will pop up but will scuttle away from the shack. Signal will also work on the mirelurk queen.
6. Claim the workshop.
Got me wondering ron. Maybe reading the checklist is a necessary trigger. Can't remember though.
It's been forever since I claimed Spectacle Island. Did that a couple of weeks after the game released and am still on my first playthrough.
But, if I remember right I went to the Workshop first then the tug. So, I probably read the note and flipped that switch first.
