They have in my games even when I used the console to lock them to the requires a key level.
Due to the mechanic the game uses to "fix" the nav mesh issue if an npc is unable to reach its ai packages target within a specified amount of time it simply either warps them to the destination or if the pacage is them picking an item up warps the item to their inventory.
This makes locked gates, chests etc. useles in most cases. So unless the mod in question has addressed this somehow they may still take weapons and ammo from chests when an attack happens.
Just choose vault 88 or mechs lair for example for a 0 population armoury/workshop for player only.
Build a robot to link to supply chain and store everything in that place.
No one takes you things , no one uses you stuff, no one sleeps in your bed, no one stands in doorways and if choose the places I suggested they dont share a map with the main world so perform a ton better as no random anything, moving grass,godrays or weather.

Also with no population it doesnt get attacked so one less to defend. (at least no attacks pre minuteman anyways, I heve not been helping them this time round.)
You can hand place anything[non quest items ] you can carry into your settlement.
When you do this, there are a couple of rules you Must go by. First, quick save often!
Second, once you hand place many non static items by hand, you can NO Longer walk into the settlement you place them in!!! If you do, not all cells in that settlement load at the Exact same time. That will cause items you've placed to look like you tossed a mini nuke into your display. Things will APPEAR as if they have fallen through the table ,chair, shelf or floor you placed them on. In some Extreme cases, items will be stuck within the walls or floors. Think Philadelphia Experiment!.
Inorder for your had placed items to remain where you placed them, you Must only fast travel back to the settlement the display is in. When you fast travel all the cells and everything in them load before you spawn into the settlement. When you walk in, items you hand placed spawn before the table, shelf or floor you placed them on. Not all items do this but, Many do.
There are occasionally items that will still move abit over time. You will have to move them back when that happens.
The other thing to watch out for is crossing into the bordering cells to where your settlement display is. For example, if you have a display in Sanctuary and walk from Concord to Red Rocket, Red Rocket's cells border Sanctuary and when they load it will mess up your Sanctuary display.
Edit; I never answered your question, sorry. NO, anything you drop from inventory in a Settlement will not disappear. But, if you drop items Outside of one of your OWNED settlements, they will disappear when the cell they're in resets. The reset times vary depending on where you are.
