You get to keep the perks even after you wipe them out.

Simply said skip the part of commonwealth Settlements but still get the Perks you like and can afterwards still do missions ect for them..
yep i just did this, well you can do some of kiddy kingdom, as you get the hint to go exlore the northern town from there, or at least I did. Just avoid actually going into the castle, till you have been to the northern town :)
Also what I never got is when they tell you to go raid, why there is no option for you to tell them, they are all your settlements anyway, so infact they are already under control, your control. I never understood the whole, you are attacking your own settlements....I mean why would you, they are already yours....Its like paying off your morgage, then going and getting another one, to rebuy the house you already have, simply as some friends of yours were not with you at the time you bought it the first time round.....
That is my point, at least on survival, you need to take them to be able to explore/rest/eat/drink etc. So when they tell you to raid them, you should be like, erm, that is already mine...
It would have made more sense for you to attack and take over previously unknown settlements, like attacking some of the gunners outposts etc.
But then you couldn't be a bad evil raider! JTDFC.
I hate raiders. They are so god awful at being evil.
