What i like to do is after you take down the Institute, turn against the brotherhood also (game is basically over anyway) see if you can get them to attack the Castle also lol.
Depending on which factions are enemies (you can play the minutemen and only make enemies of the institute), you'll lose 1 companion per enemy faction. Danse with brotherhood, XJ if enemies of the institute, and Deacon if enemies with the Railroad.
For me, at the end of the game its just do what you want time anyway since i do the final faction quests near the end, no need really to just keep playing i finish and reroll a different build to have some variety. Some like to build neat settlements, i don't i only use them for basic needs, i don't have any inclination at all to play a SIM game where i sit on a pretty porch and look out over the river from my cool real-life settlement, you get the idea.
U can get a hilarious setup with tons of good loot because most of the factions dont like each other: When u reach the fight for bunker hill just inform BoS and Railroad together, this ends in Institute Forces, BoS and Railroad fighting each other, and a lot of good loot will remain. Railroad brings tons of gauss rifles and ballistic weave armor tto the dance, Bos brings its BoS Stuff and on Institute side u can grab some institute weapons for disssemble and even some runner stuff when u execute them.
Just don't bring a faction companion who will get mad (like Danse will get mad if you start killing BOS troops, Deacon with the Railroad, etc), and don't kill any of the npcs who YOU Can kill but the fighting troops cannot. You don't want to accidently kill Trashcan Carla who hangs out there a lot, or Kessler who you need to give you the settlement after the fight, etc. Just kill the fighting troops. Lots of them about, and lots of goodies to collect after.
