Yes, you can. As long as the mod is compatible with the updated version of legit copy.
i don't know where you get your mods from. afaik you can't change a game directory in Nexus Mod Manager but tbh i haven't really looked into it.
You can use the manual download link for that. You only have to comprehend how FO4 loads those mods. In simple wording; it is just downloading, extracting and place it in the Data folder. That is what I am doing. I do not like NMM and that ModOrganiser so I went with manual downloading and doing the job myself. By this I am more aware of potential conflictes and which mods I have added.
