EDIT : I turned off READ-ONLY on the ini files and it worked. The game resetted my settings though.
Some more ideas
Be sure there is no leftover modified files by a mod (if you have ever modded this game) and all ini are default
Be sure your GPU is used and not the integrated one
Try windowed / windowed fullscreen / fullscreen
Try with Crimson suite on default non intervention in game settings and GPU in stock settings (non OC)
Make an anitvirus exception for the game (and Steam while at it)
Eventually go to Microsoft site and install all redistribuable, the older, the newer, all (at worst, it wont help for this game, but most games need them anyway)
32 AND 64 for 64 bits systems
Plug / unplug USB devices and remove the ones not needed
I already disabled integrated graphics in BIOS, I did try any window mode, remove OC profile, uninstall antivirus and disable windows default antivirus and firewall and of course I updated microsoft all redistribuable.

You say you disabled the intel iGP in the BIOS yet steam still see's it.
These are Intel's
while
these are AMD's wth the driver version pointing to the latest AMD Adrenaline drivers.
So may pay to double check that the iGP is disabled.
Also note Fallout 4 does not like running much higher than 60fps, as you have a 144Hz monitor you will have to either change Vsync to half your monitor refresh rate or disable Vsync in the games .ini and use a 3rd party program to cap the framerate to 60fps.
I mean should I try to install clear Windows 10? I just don't want to skip a lot of time reinstalling all programs...
Edit: I have an Nvidia GTX 970
Disable any/all unnecessary programs you may have running.
I wouldn't recommend re-installing Windows, bit extreme me thinks for one game but that is up to you.
Something to try that I don't usually see suggested:
Go to steam>steamapps>common>fallout4 select the fallout4.exe then right click and select properties>compatability then tick run this program in compatability mode for and select Windows 7 from the drop down menu
Do the same for the fallout4launcher.exe and then try the game again, if it doesn't work then undo what you just did.
Hopefully someone else has some other ideas, don't like the idea of leaving it up to Bethesda to fix cause there is a major issue affecting Eastern Europe from the middle of December that they haven't fixed yet.
