Honest Dan is dead
It seems he died in a robo attack in Covenant before I even managed to talk to him. So I guess I will never be able to start the covenant quest line (as far as I have understood).

What to do?

You could try just going directly to the Compound. I don't remember how that plays out.

if you go directly to the compound the quest will start. you dont have to go thru honest dan to do the quest.

Agreed. I just tested it out, and even if you just head directly to the Compound, you have at least the option of fighting your way through (and still choosing how you want to resolve it).

Oh well. I may have misunderstood it then. Haven't played the game for a very long time. :) I decided to do a little more research and found https://fallout.fandom.com/wiki/Human_Error

When I go to Covenant the first time Swanson should approach me and offer the human Error quest?

And human Error *is* the initial quest that starts the covenant quest line, no?

[edit] I went to the compound and Manny and his crew were friendly to me. No quest offered though.

If you know where the dead caravan is, go there and it will help move the quest forward.

According to the wiki there is a bug where Doctor Chambers will not talk to you if Dan is dead. That will prevent the quest from finishing. That is why I said looks like no. But, this is noted in the bugs section, so maybe it only happens sometimes.

Seems the story around covenant is bugged. When I arrived at Covenant the first time gate was open (and a honest Dan dead inside), and I'm not able to talk to Swanson. The caravan is nowhere.

It's the second quest that bugged. Jack Cabot has been wandering around just a few steps southwest of The Slog for at least 3-4 weeks. I consider a restart. Annoying...

[edit] I finally found the caravan (how could I miss that?). No quest, nothing besides some blood splats pointing to Covenant.

Just go straight to the Compound and fight your way through until you find Doctor Chambers. You should be able to talk with her and decide whether to side with or against Covenant.

I was able to handle it this way without even going to Covenant before visiting the Compound.

Not possible as they all act friendly to me. And I cant start a dialogue with Chambers. All she says is "Hi" when I poke her. Literally.

When I went there, Manny demanded to know why I was there, and told me to go away, with most responses leading him to try killing me. Once I got to Dr. Chambers, she mentioned my violent spree through the place and proceeded from there.

I guess you could try just opening fire on them as soon as you see Manny, and see if that makes any difference. If they still ignore you, you could try to see what happens if you free or kill Amelia.

I can only think that in your case it must have partly triggered some of the quest settings since you've already gone to Covenant (Dan's death might have some influence); I was testing it with a character who'd never been near the place at all.

I tried what you suggested and nuked everything. As expected Manny and his guards turned hostile to me. No luck though. Amelia stays in her prison and keeps saying "I'm no synth." after I picklocked the gate to her prison. No dialogues with Manny, Amelia or Chambers.

But I wonder what has caused the opening of the gate to Covenant. The culprit is here. I could try resetting some quests/npcs/whatever, but I'm afraid this will have some impacts on other questlines. So the only viable solution is a restart.

Do you have a save from before entering the compound? I don't know how high your Charisma is, but if it's not 10 then you can see if maybe failing the speech check in the beginning will do it properly and set the events straight and working
