That is the issue. You have three different mods trying to modify the same cell. You stuff is coming back because it is changing cells or resetting cells on you. I would look into forum on those mods and for similar complaints.
I have yet to find any of the "redone, rework, better bridge, cleaner, etc mods" for settlement be compatible with scrap everything or place everywhere.
I have had a few of them cause a CTD before I even built anything. Some of them the CTDs come later when you travel in and out and the long distance graphics were not done properly.
I personally have gone down to nothing but Place Everywhere for settlement editing mods. It is more of a challenge and rewarding to turn an ugly looking piece of property into something cool.
It was a load order issue
And you didn't even make us look at your mod list. Much appreciated.

I fixed it,and Scrap everything ain´t causing trouble no more
in Sanctuary. But honestly, those scrap mods do tend to cause problems eventually. Especially if other mods are involved.
It aint an eventually thing. Scrap Everything breaks up precombined meshes into separate textures and items. So instead of loading one precombined texture mesh you are now loading multiples. So it other words it drops your FPS substantially.
