Have you tried playing the game vanilla for a bit yet? Just start a new character for testing purposes and run around Sanctuary, leave Sanctuary and come back etc. If things are running fine then it's definitely a mod compatibility issue.
I should think so... however, have you double checked you have the latest version of F4SE installed and not a previous version? Download page here:-

Also I was reading some of the recent comments on the Scrap Everything mod on Nexus. The guy who has taken over the mod as the previous mod creator has "abandoned it" said he probably won't be updating for a while as he's still learning scripting!
That doesn't exactly inspire me with confidence I have to say. lol
Should I try actually using scrap everything and homemaker in game you think? During this playthrough before adding more mods, or to just not scrap anything in sanctuary?
