Clear out...where?
I got a mission from Rhys in the BoS calledd "Clear Out" but it gives no location on the map. The map goes to the area of Hugo's Hole, but there is nothing there to clear out. I suppose it could mean the general area, but I am not sure.

If you have Far Harbour installed (dlc) Bos may put Quests (radiant ones) in that area. Then quest marker will not be on Commonwealth map but in Far Harbour.
Maybe it means Dunwich Borers?
Funny little mine just next to Hugo's Hole, it has ghouls and if i remember correctly those missions generally send you to kill ghouls and mutants.

It's not Dunwich. I went through there with Strong just to make sure. (It cracks me up to hear him bellowing while smashing raiders. "Dead not need things! WE TAKE!") I even cleared the ferals at the bottom of the mine. I'm kinda stuck. I wish it was possible to drop missions.
You can use this console command to finish this quest.
player.setstage bosr01 40

This will mark clearing done and you just have to return to Rhys to finish it.

radiant missions automatically fail after you dont do them for a long period of time.

You're correct, i don't remember the name of the missions but i remember getting them and being confused after seeing no markers, after i started the dlc i saw it marked..
