Virgil was not home
I am trying to explore the whole map before doing any factions or quests. I have always wanted to make sure I have explored every foot of the map. And I want to see what places are like before you have a quest to go there. I was wondering what Virgil would say when I had no reason to be there. Well, he didn't say nothing. Because he was just not there. I fought my way down through every foot of the glowing sea. I had my Handshake and "Doctor Virgil I presume?" all ready. But no one to use it on. Bummer. :steamsad:

Technically I could see why you thought he'd be there, as the incident happened some time ago, however, it's logical for him to not be there because of how buggy the AI is. If you enter his cave in power armor, he goes hostile.

However, he may also be out and about, visiting the Children of Atom, or digging through a ruin nearby.

But my money says hes just disabled until that part of the quest.

Interesting, never once had that happen in probably 2 dozen visits or more in PA.

Now that I have been there, I checked the wiki:

If the Sole Survivor travels to his laboratory before "Dangerous Minds" is completed, he will be absent, likely to prevent sequence breaking of the main quest line by encountering Virgil before "The Glowing Sea".

His terminal entries were there. Like he has been there or is around somewhere. They are not going to go into that much detail to change things.

The wiki also mentions the PA:

He will turn hostile (together with his Protectron and turrets) when returning to him (when returning him the serum, or once he is cured) if the cave is entered in power armor.[verified]

This is caused by the "Targeting HUD" helmet upgrade (others upgrades may or may not affect this). Simply unequip the helmet on the power armor before entering the cave.[verified]

But the protectron is there so stealing stuff would probably make it hostile.

It is a well known bug. If you have certain mods on your power armor helm that apply a "debuff" to all targets in the area it turns them hostile. In other words a stock power armor helmet or modded with like bonus INT is not supposed to do it.

Virgil, Kent Connolly, and The Mechanist are biggest common occurrences to power armor helmets. Really surprised you never seen a topic on it.

The Targeting HUD thing I have definitely seen, that makes sense. That causes enough problems that I have not used Targeting HUD in a couple of years. I thought he was just talking about PA in general since it wasn't specified.

Was not aware it was because of the Targeting HUD helmet mod. I don't leave home without it.
