I don't understand the second question.
If you have installed mods manually, then you also need to delete them manually. There is no automated process for that.
NMM allows you to disable all mods installed through it from it's own options.

NMM installs mods to the games Data folder.
When you have mods installed and open NMM to the mods tab it will only show the number of mods you have until you double click on that number to open it and list all of those mods.
You can disable mods under the plugins tab.
You can deactivate mods by double clicking on them under the mods tab.
I strongly suggest you Google "Modding Fallout 4" before doing it. There are things you need to know. Such as how to edit the .ini's inorder to enable nexus mods to work.
If that was the question, then best just to use MO 2.1.1. Swap profile, before quitting. XD
my fallout 4 after all those new updates and mods crash when it launches to main menu, so I want to do full-reinstall of fallout 4, (tried disabling mods did not work) so I asked how to delete all mods + game (but did not mention game part) fast. ( 1 or 2 years ago I tried deleting fallout 4 folder in steam folder and nexus folder with mods, but when I re-installed everything my nexus in mod page showed me my previous mods are installed in the nexus which can be activated or disabled when I had no mods in that new folders for everything and all mods were deleted, some kind of nexus old mod bug?)
open NMM and click the cog icon, between the lightbulb and the folder icons up top
select the 'fallout 4' tab and it will show you where the install folder is
if its not where the mods are on your harddrive, change the location, save and restart NMM
if you want to keep the mods but hide them from NMM delete the zip files only and restart NMM and it will go through a process of telling you it cant find them and will remove them
it wont tho it will only remove them from the list in NMM, the mods stay in game and keep working
be aware tho you can only disable the mods via the plugins tab and can never really fully remove the data from the game without deleting it manually from the install folders if you do it like this
if you want to remove them completly but cant via NMM then just delete the whole mod and probably fallout data install folders and be done with it
