Well, people of all the real world have been waging wars for ages, their adversaries beeing "sentient" or not really hasen't been the question. If a horde of sentient beeings are programmed to destroy you, wil you let them do so? The synts inside the Institute are pretty much on the Institute's side. It's a "Kill or be Killed" scenario.
And on the fly you work to free as many you can before destroying them.
Otherwise particular part of main quest chain need help of one of factions so this can not eb completely skiped.
As complete side note - as in most Bethesda games, main quest is likely the weakest part of game plus it shift the world and you make some of them your enemy... so no particular reason rush it..
