How do I prompt the quest where I have to retrieve the Agitator though?
You dont. Once you start that quest you are locked into either a Brotherhood ending or the Institute.
Ok, then how do I get the Brotherhood ending without destroying the Railroad? Can I trigger that quest where you have to retrieve the agitator or am I forced to destroy the Railroad first no matter what?
You said you wanted the Minuteman ending. If you want the Brotherhood ending the Railroad are toast.
edit: the only way, without mods, to end with Liberty Prime fully activated and walking on his own is to finish with the BrotherHood and to do that you have to kill the Railroad. The only way to finish with 3 factions not killing each other is the Minuteman.
