So the BOS is against the institute and Railroad, so siding with either of those will make them enemies, but if you don't then your fine. Minutemen and BOS can prefectly be fine, same with minutemen and institute, or minutemen and railroad.
Technically you wouldn't be able to be in both the minutemen and BOS because both have vastly different command structures and goals, but just in the game you can. You really wouldn't be able to in the fallout world.
Working with the BoS and the Minutemen actually works out nicely. You can setup your settlements and then turn the products over to the BoS to enhance their strength. This is my normal playthrough style since I like the BoS, mostly, and enjoy most of the MM quests.
Once you've completed a certain quest in the MM storyline, you can force the BoS to become hostile too. They will then attack the MM and of course be hostile to you as well. Thus leaving the MM the last ones standing in a secured Commonwealth if you have followed the BoS questline as well.
Maxson and others will actually comment about this if you use the MM for the final quest/mission in the Main Quest. There is one choice as well that will cause the RR to comment too, if you haven't killed these toaster worshipping nutjobs.
You can pay caps for the farms crops by talking to one of the npc, the one time I did that quest the npc had a quest marker on them, though it did cost me nearly 2k caps for it all, though if you are running quite late in the game that should not be a problem.
Though I am not sure if you get the same option if you own that setlelment as it was quite some time ago and can not remeber if I owned it or not.
