Yes, you do need back in, you can fail and be banished from the Institute up until the moment you initiate the final quest which starts WITHIN the Institute itself. If anything, you've hit the optimal time to fail, as with Underground, Undercover completed, you now have access to legendary Railway Rifles.
Spoilers:
Destroying the Brotherhood with the Minutemen is pretty Anti-Climactic, as you just kinda shoot the blimp with your artillery (Minimum 5 different settlements with Artillery I think) and then they send a group of Birds and Knights at you in retalliation. Maxson dies on the Prydwen and his corpse is buried and unreachable, as is his great (Perhaps the best unique) weapon and decent coat.
If you defeat the Brotherhood with the Railroad, you infiltrate the Prydwen and either through choice or failing one of the man, many possible speech checks on the airship, kill everyone, Maxson will spawn (After planting the 3 charges and clearing out the main deck) and you'll have the opportunity to take his stuff.
Wear Assassin's armor if you have it, since you'll exclusively be fighting humans.
The Railroad mission to destroy the Brotherhood still has you infiltrate, similar to New Vegas, you get to use a Brotherhood Uniform to disguise yourself, and they won't attack you (On this mission) Unless you blow your cover or take the Uniform off.
Red Glare is a really fun quest IMO, I think you should make a backup save and just play it at least once.
The wiki is wrong, as there isn't even a way to get the quest without being beyond Mass Fusion. Red Glare doesn't trigger until you finish Underground, Undercover, which doesn't finish until "Powering Up"
And I say this from experience, as I've done the quest multiple times. What's wierd is not only does the specific BOS uniform work, but ANY BOS uniform works. It's a wierd quirk and a huge mechanic to use only on one mission.
