Have you tried looking in your other crafting benches? They share the same list of items so perhaps creating a new crafting bench (i.e. cooking station) might have it look at the correct ID and list the items you are missing (idk).
After looking at my junk list in the workshop more closely, it's a lot of items missing. For example desk fans it says I have two. I've been collecting them since I started and have not crafted much. I have 48 screws available to me when I know I had around 400
I've had the game since launch and ran mostly vanilla for 8 months and I've never seen your problem ... :/
Junk items only disappear if they are stolen during a failed raid (not your case), and junk items will transfer to a linked settlement to be broken down and the left over ingredients deposited into the current settlement workshop (again, not your case).
If you have to, exit to the main menu, then reload a prior save and see if that clears up and glitches ... Frankly I don't know what else to suggest ... :/
EDIT : If you craft or build at Sanctuary then those "junk items" will be broken down into basic ingredients, so that "junk" that contains several ingredients will be removed and left over ingredients will show up as basic parts (wood, glass, plastic, rubber, etc).
Well, settlers don't take junk, so you have a glitch somewhere, sadly ... :/
When I inqured about said amount of junk residing in their trunks, I was immediately slapped.
Do you make lots of weapon mods? They pull from workshop and use the most adhesive.
Do you have supply lines? Other setlements will build from whatever resourses are in all linked workshops.
No to all of these, I had much more materials than I could have burned with weapon mods, and I've not modded as I've had the same weapons for a while now. No supply lines, No factory.
Save the game first if the test doesn't work ... Start at Red Rocket and go into build mode and pick something to build and note the number of materials on hand (write those numbers down). Create a supply line between RR and Sanctuary. Then, go back into build mode at RR and see if your building materials have increased in quantity, that will tell you if the junk is actually missing at Sanctuary (no change to quantity) or the quantity had increased because it is now adding Sanctuary's lost items (that you can't view otherwise).
Apparently, my power generator and water purifier were destroyed along with some other things. Of course, I did not have the resources to fix them. In all likelyhood, a raider attack took place and they stole all my stuff.
I loaded a save game from 10 minutes ago, my junk was still there and I was just in time for a raider attack. During the attack, I noticed one of the settlers taking my power armour and just leaving it lying around after the battle.
I also noticed they all tend to loot the dead raider bodies and then swarm the workshop to (I assume) take or leave stuff?
In conclusion, build plenty of defense to reduce the likelyhood of raider attacks and do not leave precious junk, armour or weapons in poorly defended workshops.

Anyone reading this now and thinking about using the mod: Always look through the comments on a mod's page. And maybe just don't use this one.
Seems like it modifies vanilla scripts, which has potential to seriously backfire.
