If you manage to convince Isabel she's wrong on her deeds, she will give you the Mechanist outfit as well as the helmet, no need to kill here to obtain it.
Sparing her gives you the mechanist armour, cruz as a merchant and all the robot parts.
Killing gives you the machanist armour, the protectron gaze and all the robot parts.
The choice falls to you, will you allow a person who made a mistake that backfired to live with the guild, or will you play judge, jury and executioner.
I let her live, and just pop back now and again for a rogue robot quest.

So really, it's just personal preference. Personally I get pissed off that she won't listen to SS until SS has the gun to her head, then suddenly she wants to be reasonable and not murder you (and she doesn't want to because she can't!)
And what kind of engineer writes a program for devices that could be deadly and doesn't even bother to check it to see if it works?! As an engineer IRL, this offends me greatly. Stupid woman just throws it over the fence and assumes that she's so great it all works the way she wanted. It never works the way you want. Everything that can go wrong, is going to go wrong. That's manslaughter (killing commonwealth people out of gross neglegance) and attempted murder (for try very hard to kill SS right up until he wins the battle). So, blammo!
