Look to see if the mods you have 'installed' are actually there, because some do not appear in the NMM list because they are different files.
There is a chance that you have the data folder set to read only. Which will not run the mods. Have you set the .ini file to archive invalidate?

Whats in the data folder is basicly what the plugins list in NMM is showing. I tried to see if i could forcefully put the missing .esp in it but i cant even seem to find them (they dont appear in the folder where NMM puts them. it really looks like NMM just isint installing them at all
The problem comes from the fact that *some* of the mods work while other seemingly wont install at all. That means any "issue" that might prevent mod use is out of the window since some of them do work.
quick edit. i just realized one of the mod i tried to use dosent even have an esp, its just supposed to overwrite meshes yet it dosent appear in-game)
Or, after making a backup-copy of the meshes that are suposed to be changed, try copying the new ones in there...
Edit: or is the replacer maybe only an addon and needs another mods to work properly?
Im not too keen on doing everything manually either, thatd be a lot of trouble with even more risk to ♥♥♥♥ everything up

it's worth a try, finding an older version and testing it...

As you can see it goes all across the spectrum. Ill try ironic's tip tomorrow tho
