Taking Over the Institute - Fallout 4
So I'm doing my first FO4 play through and although I really don't like the Institute, I'm wondering if you become their leader after Father is there a way to change the Institute in a way to stop them from capturing escaped Synths?

Nope, if you take over the institute, it runs business as usual. SRB will continue to operate normally, chasing down and capturing escaped synths. You can undermine them by choosing to let Liam Binet continue freeing synths and frame Ayo for the leaks instead. That would no doubt make the SRB less efficient.

The problem with controlling the institute is that the Director (you) doesn't have full power. You're more powerful than a single department head, but less powerful than the group of department heads as a whole. If you're hoping to totally change the institute's direction, you're out of luck. Their overall mission will continue to be 'expand the institute to save humanity' with the surface dwelling survivors being at best a secondary concern and often an obstacle to be dealt with. You can, perhaps, steer them towards a softer course, but only within boundaries. You could RP that maybe you can bring them over to your way of thinking over time, but the game isn't going to back you on that.

Technically, you could get rid of Liam, and then there would be no more escaped synths to need capturing.

None of the factions really give you much ability to change them, though. For example, even as the General of the Minutemen, you can't decide to have them deliberately ally with anyone else.
