Having issues running F4se with Mod Organizer? Try these...
After I had this issue it seems that many other people had the same issue or close with multiple resolutions so I figured I'd make a thread that will sum up all of those. If you have a different fix please feel free to comment!

If you try to launch F4se with MO and it errors or just shows a black box first verify that it will work by running it from the default game folder. This is usually steam/steamapps/common/Fallout 4/f4se_loader.exe. If it doesn't load then its likely nothing to do with Mod Organizer. In this situtation verify that F4 is up to date along with F4SE, sometimes F4SE updates come out a day or so after F4 updates which may cause launch issues.

If F4se loads but not with MO still then try some of these starting with the most obvious.

Restart your computer, by now you probably have been installing mods, and trying to launch the game multiple times, restarting will get rid of any lingering "dummy" executables that failed to launch which you may see in task manager.

Turn off your antivirus, if this fixes it you will need to add an exception in your AV firewall for F4SE and possible MO.

Set MO and F4SE to run as admin, to do this find their executables, F4se is likely steam/steamapps/common/Fallout 4/f4se_loader.exe and MO you should know where this is installed at this point. Right click each executable then click on properties then click the second tab which is "compatibility" at the bottom check "run as administrator" then click ok. Restart then try to launch again.

Below are fixes I've seen online but have not tested myself because I didn't have the same problem I will attach links if applicable to their thread.

Try launching the game launcher and lower the game resolution, sometimes this will cause the black box and failure to launch the game via F4SE

"solved it. the problem is that post 1.5 fallout tests for modded saves (i think). you need the achievements mod (which is an f4se plugin) to bypass this. unfortunately, this mod does not install with mod organizer so i had to do a hard install into the game dir." - https://steamcommunity.com/app/377160/discussions/0/458606877327861605/
I belive he is referring to this mod https://rd.nexusmods.com/fallout4/mods/12465 which according to him you need to manually install.

"You can try the following in the arguments section of the F4SE shortcut, I do not know if it will help or not though.

-forcesteamloader

This will override exe type detection and use steam loader instead."

Someone had a more advanced fix, if you're at this point I'm sure you're willing to try anything.

The issue with my MO2 is literally that the F4SE launcher in MO2 can't find the .exe file for F4SE, even tho it's right in the directory. No idea what's wrong wtih this thing
