When you have any empty bottles, go to a water source and you should have the option to fill it up.

You'll probably have to find a mod for it, most dirty water looks like a filthy Milk carton
Edit: You can fill empty bottles on vanilla, damn 2 years and I never knew that lol

Any natural water source like a river or even a big puddle.

If you are playing survival mode and cooking Veggie Soup then Dirty Water will be your bottleneck. Save all bottles for DW. You won't need any purified water since soup also provides hydration and Veggie Soup is superior to Noodle cups.

If you need bottles go to breweries, cafes, schools, red rockets. You'll actually find quite a few although at times they seem scarce. You may also buy dirty water from vendors.

Edit: Unfortuantely you are the biggest clutz in the world and everytime you use a bottle of dirty water you break the bottle such that you may not use it again. This has to be the dumbest mechanic of the game.

Note that it only works in survival mode.

Iirc, you can only fill bottles at a river when on survival mode, but me playing survival is ages ago, so that might have been changed...

There are several mods which return the bottle to you when consumed...

That would depend on when you started playing, since it wasn't available before they added survival mode.

It's weird, of course, that you can't fill bottles with dirty water, and that this is a standard part of the base game. Even before survival existed I found it annoying that I couldn't easily get dirty water for recipes when there are entire rivers of the stuff available.

"It's a feature!"
Thanks Bethesda, at this point I might just install mods that make the game feel more complete and immersive. And hopefully I can get it working with the achievement system still action.. Actually, I think there's a mod for that..

Equally dumb is that alot of recipes require you to use dirty water, Both vanilla and mods. Like Purified water is just going to take away that sweet irradiated flavor.

Welcome to Bethesda games. 40% content, 60% relying on the modding community to finish the game for them.

Can anyone explain why my settlers keep drinking my dirty water when I basically have an unlimited supply of purified water?

Because no game is ever 100% finished until it includes Thomas the Tank Engine, pornography, or a combination of the two.
