The BoS get T-60. Their paint job boosts Strength. Makes sense - they are a powerful, military force.
The Institute is technologically advanced so they get the high-tech X-01 PA. Their paint job boosts Intelligence. Makes sense - they have a lot of scientists.
The T-60 PA might not be different to (EDIT BoS) models, but the way each faction is apportioned a specific model, and a specific boost from their, respective paint jobs, has been well thought out.
