Exactly. You CAN'T progress to the final quest without giving up on at least three settlements for the raider gangs. And yes, you can keep raiding other settlements after or during it.
There will be no repercussions at all if you are member of both these factions. The only thing that happens is that Preston will instantly hate you and become unavailable as a companion.
Can I get on his good sides again? or will he forever hate me?
I think you can only reconciliate with him if you complete the final Nuka World quest by siding with the slaves and wiping out all gang members.

Preston will still hate you though, so make sure you have already maxed affinity with him to obtain his perk if you care for it.

Being a Raider is absolutely refreshing after being Preston's lackey, I tell you.
Fallout 4 is generally wonky about everything. You can have Preston as loyal companion, blew up the Institute, destroyed the Railroad, and become the BoS' Sentinel (as I did). Then comes the lure of the Dark Side and suddenly killing all those NPCs you set up in your crappy little slums is actually theraputic (at least it was for me). Call it ridiculous game design though in some sense that it just doesn't make a whole lot of sense as I'm about to explain.
I did go Raider Overboss and I loved it. Asofar as "reactionary" processes, people (NPCs) just don't GAF. The only that GAF is Preston, and he tells you about how he feels and you and he just don't generally get along after that. The game mechanics are strange - you can walk around your allied Minutemen outside of the settlements and they till call you General. You can walk around your Raider towns and you're one of "them". The only caveat, of course, is what kind of hostile action you take. Naturally, if you shoot at your own NPCs, the rest will take notice, regardless of faction. But if you go to "defend" one of your settlements from an attacking party, any hostility towards that faction pretty much ends after that encounter. It's weird AF. Now there is a difference between Commonwealth "common" Raiders (Rust Devils and run-of-the-mill wanna-be "raiders") and your actal Raider gangs from Nuka World (Pack, Operators, Disciples).
Example: if you hear an SOS from a Minute-man settlement (if you have any), you can go defend that place but it will probably be from ordinary raider-types, if not S-Mutants or whatever. Your Minutemen can still be called if you have and use the flare gun. If you go visit your Raider outposts, they're like, "Hey, boss!" No probs. Again, your Pack, Disciples, and Operators (whoever you have) aren't going to give AF about run-of-the-mill raiders - naturally.
You will also receive SOS calls from your Raider outposts and attackers, on occasion, will be Minute Men (if not S-Mutants and whatnot). Kill you some MM's, save your Raiders. That's it. Unless there is a MM out there in that attacking party you don't know about, the MM's aren't generally hostile towards you if you are still their General. If you go visit the Castle and if it is still MM-controlled, Ronnie Shaw and the MMs there are like, "Hey, General!" Common NPC MM's wandering the Commonwealth still call you General and will come to your aid if you need them.
There's a funny story about all this. Like I said, I was the MM-General, but BoS Sentinel also. I went Nuka-World, became Overboss. I went back to Sanctuary and Preston wasn't having it, and I was seriously tired of his punk @$$. So I made him non-essential with the console and killed him. I expected Sanctuary to explode and become hostile towards me, but....they didn't. Everyone hadn't noticed I just offed off the biggest do-nothing in the Commonwealth and it was "just business---as normal". So I took a gamble and went to the MM-HQ, the Castle. Upon FT'ing in, I expected to be KOS. Nope. Business...as usual. Even Ronnie Shaw was like, "Whaddaya want to buy today, General?"
I don't know why it's like this other than a seriously bad game design by Bethesda. =3
