The only time I've seen it do stuff like that is when a perk isn't correctly assigned, such as if you add the perk rank through console commands instead of buying it with perk points.

I obtained it legitimately.

My favorite was in fo3 when You'd come across a lock you couldn't pick but 3/4s of the door was missing. Lol.

I got a feeling you unlocked the perk, then you died, bringing you to the level before you got the perk

Either that, or you have the amature perk, not the expert perk

Scared level is too high to put hand through door to unlock it , might be a goul on other side . requires lvl 10 lockpick :P

To be fair I've had fallout 4 perks glitch before. Gained the second level of local leader perk, Went to build some workbenches and the game told me It was still locked because I hadn't aquired the perk yet. Went back, Checked, Was unlocked on the screen but not in the workshop. Had to reload a save and re-gain it before it took effect. Had the Medic perk do the same thing.

It's happened to me once in Vault 81 medical section. The game incorrectly lists a "Master" Lock as Expert.

Are you in the Trinity Church? That one "expert" locked door need master lockpicking to open.

For anyone still having this problem, try this "player.addperk fa292" This is what fixed the problem for me. I just typed "Help lock 4 perk" and this is the only other perk that didn't show up on the wiki.
