Then consider yourself lucky. There are mods out there that leave scripts "baked" into your save and these scripts are there forever. I've come across a few that will actually hold your game "hostage" and corrupt your save if you uninstall them. So yeah, you've been lucky.
Always keep in mind that installing / uninstalling mods from a game in progress is done at your own risk so always make a save BEFORE you do anything and hold on to that save.
I would like to add that Most build menu mods that inject their scripts into the vanilla build menus either should not be uninstalled during a playthrough or they will have a REQUIRED chem you must make and consume before uninstalling. Failure to consume the chem will in most cases cause you to lose one or more vanilla build menu categories. ALWAYS read the whole description on a mods page! Including the install and uninstall directions.
Also read the Bug Reports and the Comments sections. You'd be surprised what you can find there. Remember, the operative word here is "Read".
*Uninstalling* mods can and usually will screw with a save file to some point, and should only be done if a mod author explicitly says it won't.
