Currently that isn't possible, the only ways to accomplish this are either with a mod that adds prefabs with interior cells (such as FO3's Real Time Settler) or you'd have to build it from scratch using the Creation Kit.

Try the snap n' build mod it adds snapable bunker pieces (you have to do the work), and it adds greenhouses, and other snapable buildings. It'll be much like the bunkers you see in game, though you can make them as big as you want, as for hiding them, try the vegetation added by Homemaker.

i use homemaker but it doesnt add pieces of ground, of only rock and it looks really dumb. would northland diggers be a good mod for that?

Northern Diggers has many items that Homemaker also has but, it has some plants and planters that Homemaker doesn't. I do recommend the mod.

The mod I use to add blocks of ground is simply called "Ground" and it works pretty well. Here's the link.

I think this mod might do the trick. There's a nice variety of bunkers and each one has it's own workshop. Check it out.

Ah, OK then. Sounds like an interesting idea. Definitely post some screenies when you're done.
