As for Mama Murphy, can't really help you there, I mostly just stay away from her, except for my attempt at making her an arena fighter (had a problem with my design, I think, and NPC pathing or AI, but I had DCMS still installed at the time, and haven't bothered trying again yet), and haven't gotten around to trying out Codsy as a companion, either. But the reason I stay away from her is because I did figure how you treat her would affect any companion that happens to be in Sanctuary at the time, but on the other hand, I haven't wanted to lock out her visions, either.
1. Open the console.
2. Click on the companion. You'll see a reference number showing up in the middle of the screen.
3. Enter "getav CA_Affinity" (without the quotes).
4. The returned value is your current affinity standing towards the companion. It's a number between 0.0 and 1000.0 iirc.
I don't know if the number can go negative, but if it did then you'll have to work harder to get it back up. At 1000.0 does one get the companion's special perk and with romance can one get up to 1100.0 with certain companions I believe.
The command "setav CA_Affinity N" will set it to the specified number N.
