Report a translation problem
Most of those Beth mods you have are actually nexus mods ported over. I would have gotten as many as possible from nexus and not bothered with the Beth site. You have a chance that at some point the two mod managers will fight for control over all your mods and if that happens you could run into anything from the game not launching to CTD with no explanation of why it's crashing. Many players do use mods from both sites without issues. I only mention it because it can happen.
Edit; As far as your decon arch not working, you have a Beth mod called Solar Power. On nexus there are two mods with a similar name. If you have the one that has solar powered generators that would not be a potential cause of your problem. If you have the one that "Revamps" perks, try disabling it and see if that fixes the arch.
I just read the Thematic and Practical nexus page There are prerequisites for some of the items to show up in the build menu.

Edit 2; I just thought of something. Most of your mods are Beth mods, for the nexus mods did you add the 3 required lines to your Fallout4Custom.ini so nexus mods will work?
In Documents/My Games/Fallout 4/Fallout4Custom.ini you Must add the following 3 lines under iLocation Y=0

bInvalidateOlderFiles=1
sResourceDataDirsFinal=
Do you have those 3 lines added? Also, you must place the Capital letters where they go.
I should have mentioned that. Yes I changed the ini way back when. The solar power mod is the one that adds two solar panel generators. As far as I know it has nothing to do with perks.
I knew about the pre-reqs for thematic and practical, so I did check that by enabling the 'cheat mode' from a terminal. Still nothing. Although it looks as if the mod page has been updated. There was no mention of the caravan bit when I first looked.
I would have preferred to go with NMM, but when I first started playing, I was having trouble getting it to work, so I grabbed a lot from bethnet. An update or two later and NMM worked fine, so I started adding a few more mods.
I'm really not certain if the decon arch is related to anything here. I am somewhat assuming so, simply because they worked fine in my first unmodded game.
I am fairly certain that nothing is read-only. At least from the nexus side, if for no other reason that I changed it in the boot up dialogue that asks to change them. But that at least is a starting point, which is more than I had. Thank you.

Now the other question: If I go and remove all the beth mods, and reinstall them via NMM, will it confuse things and not find the previously used items from the mods?
If so, then I think I'll wait till I start a new game, because I will lose more than half the buildings/decor in my settlements.
Those sound like similar ones on nexus. Try the nexus search pane using the exact names aswell as combinations of those mods keywords.
I did that, and still only found some of them. :(
Not sure about the NCR armor.
Plenty of plant mods on nexus.
There are mods that add to the character creation menu.
No clue on misfit ink, that's a new one to me.
Tons of vault suit mods.
All I can suggest is to surf each type of mod using the nexus files, categories list.
Well, misfit ink is really the least of my concerns. Not that big of a deal if I don't find it. Honestly out of that list, the one I'm most concerned about is the plantable. It makes it so much easier to actually place the plants in the ground. But, I think place everywhere could make that one obsolete.
That one and the vault suit one. I'm not looking for the slooty ones, just one that changes the default color scheme(I never liked that particular shade of blue and yellow, in any of the FO games) and allows for some of the protective abilities that I've grown fond of.
I'd like to have the same mods, simply to try and prevent the "relies on content no longer available" bit.
But, I suppose it's not that big of a deal since most of the mods I can't find are aesthetics, except for the plant one.

If I do that(removed the beth mods, and replace them on NMM) Will I still end up with the content no longer available bit?
On the vault suit, I know there is at least one mod that changes the color to Black. Not sure about mods that change them to other colors.
Ok thanks for your help. I appreciate it. I may wait to swap over till I start another playthrough, because like I said, I'm likely to lose half or more of my settlement buildings. I wish I'd gotten NMM to work right before I added all the building mods. I would have grabbed them from there and possibly prevented all this.
The good news is: I found a sort of better power armor coloring mod(lost the stealth-enhancing black paint, tho), and my decon arches suddenly work again....
