If you mod, there is one that will allow you to manage supply lines; however, I have never used it.
Just wondering if this is or going to mess up anything taking over settlements. They don't complain which is an upside I guess because they still have supplies coming in but I don't ever see messages that the other two Vassals are sending supplies to settlements AND I am not getting caps from them either. The only one that is working as intended is Tenpines and Zimonja.
Here is a screen of the supply lines after killing every single robot at Graygarden, 31 to be exact.

Once you take over what you want, you may simply have to redo some supply lines. Raider Outposts as I'm sure you know are invisibly connected automatically.
Also, you don't have to provide one Vassal per Raider Outpost; you just have to make sure the vassal is producing enough food to supply the vassal and the outposts. So 20 settlers in a vassal plus 20 Raiders in two Outposts require 60 food per day. Just make sure your vassal is producing at least 60 food and you should be fine... I never had a problem doing that so far.
I know they say they have to be close and people have said they have had problems having Coastal Cottage as a vassal and Kings Lighthouse as an Outpost that they weren't getting enough food; I have the same setup and I don't have this problem.
One other thing, even when you have enough food, they still complain that they don't have enough food; it's some glitch. As long as the food is not in the red in the settlement bar, you're golden.
Don't forget to build shops in your Outposts; you get paid from those as well. Being Over Boss of the Raiders pays a lot better than being General of the Minutemen.
As for the supply lines I tried to create a bot for a supply line to Red Rocket, which is currently showing as connected to Graygarden. It won't let me. Game still links there is a supply line. I know every single bot was there when I took over Graygarden and I killed them all so the game is just hosed I guess. :(
Yeah I figured as a raider boss I would be rolling in caps vs Minuteman General so I wanted to create as many as I could. The only other thing I can try is go back a few saves after taking over Tenpines and then try to hit Graygarden next instead of hitting other settlements. Maybe that will break the supply chains, not sure. I wanted to hit Graygarden first but the game doesn't have it in the beginning list so I went with the two up north.
Another option is to go back some saves before I start chatting with Shank and sit at Graygarden for an eternity hiding and kill every single bot that comes in, LOL!
As I stated previously, they are glitchy on XB1 and I have no reason to believe they behave differently on PC... that's why I don't use them in the game anymore.
It's too bad it doesn't work right and trying to catch a Provisioner to cancel a supply line is a pain if not using mods and I can't stand seeing supply lines that I didn't create.
The Strong Back lvl 4 perk is a must... Sanctuary is where I dump all my stuff from dungeon runs. At the moment, I scrap all the junk myself; I don't really trust their scrapping system. I have read that if you have an Alarm Clock in the workbench and you are building something that requires aluminum and it scraps the clock, you loose the glass, nuclear material, and spring that is left over.
I just grab all the materials I have from Sanctuary if I'm going to build something in Gray Garden and take it there. Or I just do a bunch of dungeon runs and drop the stuff in the settlement that I'm going to next. I've found it easier to deal with than the glitchy supply lines.
For the most part they are gone. I have read that you can take back Outposts and I believe Vassals my killing everyone; however, I have never tried that. I assume if you did so, the caps that were there would be available again.
