I never liked fast travel even playing on Very Hard Mode. There's just something wrong with being on top a building in downtown Boston low on ammo, low on heath, and loaded with loot and magically being transported to Sanctuary. Having to walk everywhere just makes the game more realistic. Even in Survival mode when I get Vertibirds or Institute transport I don't use them. I have one Survival character that is > lvl 100 and I've never done any of the main quests so I don't have any fast travel options. Humping all over the CW like a vagabond needing to pay attention to what I need for my next upgrades and leaving the rest behind made the game far more interesting.
Anyway, there seems to be an internal setting for the faction associated with vertibird grenades, so if that was set to the Minutemen, it should allow Minutemen-crewed vertibirds to be called even if you were sided with the Institute. In theory, you could also have a mod that added a synth-crewed vertibird (or synths for a vertibird crew, depending on it's set up) and set the grenades to call that instead.
