Next is Nemesis (Capture every fiend, beat all the species/area conquests and original creations to unlock, this will also prepare you for the Dark Aeons/Penance, as it allows you to farm materials for your Sphere Grid).
After that comes the Dark Aeons, arguably the hardest bosses in the game along with Penance.
In order of difficulty: Dark Valefor, Dark Ifrit, Dark Ixion (You fight this guy twice), Dark Shiva, Dark Yojimbo, Bahamut and Anima are both annoying, last but not least - Magus Sisters. You have the choice to fight them one by one, making the battle significantly easier, or you can take on the challenge of fighting them all at once...... making it very difficult. The choice is yours.
Once you've beaten all of them, you unlock Penance. It'll be a hard battle, and a lengthy battle, and he's the hardest boss in the game. Even with maxed out stats/sphere grids and the best equipment you won't have an easy time. (Unless you do it the hella cheap way by Zanmato'ing him).
But in what order should I do the Monster Arena enemies aside from Nemesis? There's quite a lot of them.
Species are usually the easiest, because they're what drop the stat spheres you use to max out the sphere grid.
Area is a bit harder but still managable at a "low" level.
Originals you go in hard and heavy, because they were the original superbosses of the original release.
I'd argue Ifrit and maybe even Ixion are easier than Valefor. Valefor can just do Energy Ray for the lulz, at least Ifrit and Ixion don't have stupid random AoE attacks.
