As for the optional bosses: unless you are willing to use the ingame cheats, you'll have to grind. A lot. In either case, the final boss will be pathetically easy if you do, one more reason to finish the game first.

Or are you saying, beat to beat it, and then reload the final save and go back to do the extra stuff?
The idea is to finish the game while there is still a challenge. Then, after the credits, you can reload the last save and start with the (ridiculously hard) optional content.
The optional bosses like the Dark Aeons are superbosses meant for maxed-out players. Valefor is the easiest and can be defeated without maxing everything, but the others will require max or near-max stats and the best gear to realistically defeat.

Maybe it can give you some pointers. Generally, most of the postgame is centered on the Monster Arena in some form - capturing first, then fighting. All to prepare for the superbosses, which are the Arena's "Special Creations", the Dark Aeons, and (once you've defeated all of those) the final superboss Penance.
