I am using a Logitech F310, and it has a physical switch in the back, and while I've been playing FF10 lately, I've had it set to X (for x-input), I've not been having any issues.
Since you said it works with other games on Steam, including FF13, I can presume that Steam detects it. When you load up FF10, does it show if it loads a default profile or a custom profile? When I boot up my game with my controller plugged in, on the bottom right it shows that the 'Default' profile is loaded up for the controllers, so it makes me wonder if maybe it just needs a simple controller profile for FF10 to load up through Steam in order for the game to detect the controls.
