Steam overlay stopped working for me a long time ago too.
After that, issues with controller/bindings began happening.
Moved ED outside of steam and playing ED without steam alltogether; no more issues.
As a workaround I'm running the launcher in admin mode.
Interestingly if I try to run the game without the launcher it runs,
but it doesn't log in properly so I can't actually play the game that way.

I'm presuming there's a way to provide the login information (probably via command line arguments),
in which case I'm sure I could find some workarounds and may even be able to get the Steam overlay back by making E:D a non-steam game and using the trick to put the Steam overlay on a non-Steam game,
but it would be better if Frontier could find a way to fix this issue properly
