Either way, at that point they will become hostile.
When you assume they are there and you scan the enemies before you shoot them, you'll notice them and they will remain friendly.
Someone said the developers did this so you don't just kill everyone with the SRV and if you do, you risk getting notoriety and a bounty for murdering an innocent NPC.
They will turn hostile if they see you trespassing. Getting an ID - even officially - doesn't mean you have permission to wander around in secure areas.
If you want them to shoot all your enemies, btw, just confront a scav in line of sight of a powerplay guard. When the scav shoots at you, the guard will shoot at them. Then you can get in and restore the power while all the NPCs are distracted.
Now, when you go to do one of those, you can't simply bomb the site to get rid of the scavs that arrive, because there might be some of those PP NPCs walking around, and then you get a bounty and noteriety.
