joystick setup
I have a Logitech Extreme 3D PRO and am having issues keeping the setup for this game. Is there anyone willing to guide me through this process? It would be much appreciated.

You can either try to find a bindings file for your controller on the internet and download it to your C:\Users\<YOURUSERNAME>\AppData\Local\Frontier Developments\Elite Dangerous\Options\Bindings folder and then select it in the controller settings and edit it to your preference, or you can make a copy of custom.binds and rename it to your controller name and then edit that to your preference in the game controller setup. It's a bit awkward but the only way I've been able to make it work.
what exactly is the issue? after you hit apply, it should stick. i use the same stick.

For me, the custom binds file would always reset to default the next time I'd run the game after spending quite a while editing and also hitting apply. Don't know why, but I think it's a common issue. I'd just end up dling a binding that just about suited my preference and then customise that.
As Mr. Thorp said, make sure you hit apply. I use this stick and was able to bind with the exception of the throttle.
Check the properties of your binds file. Make sure it's not set to read only,
