Where is my ship?
I was doing one of the on-foot missions, I pressed the wrong key and accidentally threw a grenade in the settlement. I got shot and woke up in some distant cell.

I returned by shuttle to the planet where it shows my ship is, but... in every settlement I can reach, it shows (your ships = 0).

So how do I find where my ship is?

On the galaxy map there is a yellow ship icon on the system where it is.
You can summon your ship on a station that has a shipyard.
If you have trouble finding them on the galaxy map, the second icon from the top left, with a trapezoidal image, gives you a list of the ships you own and their whereabouts.
Not 100% certain, but could the ship have taken off and is orbit? If I am doing exo and taking too long, my ship will take off on it's own, and I have to use the radial menu (Q button) and then RECALL to call the ship back to where I am at on the planet.

Your ship leaves if you move >2.5 Km away from it.
You can also "Dismiss" your ship yourself from the Disembark/Board menu.

It doesn't happen often but it can come under attack while you are away in the SRV or on foot. If you dismiss it, you "park" it somewhere safe in orbit, where the game wont spawn random NPCs.

Yes, I had an icon showing that the ship was on THIS planet, and that’s all. There was no information about which port it was in. BTW, while looking for my ship and travelling by shuttle from one settlement to another, my shuttle (from that transport company) had... an accident, it crashed into the ground, and I later found myself on my own ship. Strange.

I believe you can zoom in on the planet to see which settlementport it's in.

You can also browse through points of interest. The settlement with the ship will have a marker on it.

If you have been to jail, you can get a taxi to an Orbital and go to the counter and instead of purchasing a ship, you get the option for them to retrieve your ship for you...

There's a terminal screen next to the ship (not apex) elevators where you can call your ship to the prison.
Your ship will be in orbit. There's a "reset to orbit" option. Once you have spawned in the remote location, exit to the main menu again and you'll find a "stuck recovery" option in the menu. If you choose this, It will put you back in your ship above the planet.
