So having some breathing room allows you to take a hit or two before the lights start going out
No benifits for anything having a power plant output more than max power usage.
The only reason why you might want a bigger than max powerplant is if your powerplant is destroyed (and, for whatever reason, you arent). That'll only give you 50% power.
D is lightest, A most efficient, B(military grade) got the most hp but weights the most also
Shield optimal mass refers to the "base hull mass" of your ship, exceeding it with upgrades will not decrease your shields.
The thermal rating of having a higher class power plant could be beneficial if you are having problems overheating.

At the bottom of the OP there is a quote from developer Mike Evans stating:
"It;s based on the Hull Mass (what you called the original ship mass). The anaconda is indeed 400t of hull before any modules are fitted and that is what the generator uses to determine shield strength. If that number could be lowered the strength would go up given the same generator but you can't do that. In future it might be possible to fit modules that can decrease the hull mass for the purposes of shield strength calculation (think shield boosters or something)."
